    Abstract: The present disclosure provides novel compositions and methods for collectively transforming or genetically modifying a population of distinct germplasm of different germplasms or having different genotypes. The compositions of the present disclosure may include a population of distinct germplasm, such as embryo explants, and a heterologous polynucleotide molecule, a ribonucleoprotein, or a site-specific nuclease. The methods of the present disclosure may include one or more steps of explant preparation, explant rehydration, Rhizobiales bacterium inoculation and co-culture or particle bombardment, bud induction, extended bud induction, and/or regeneration or development of genetically modified plants or plant parts. The methods provided herein may include transforming at least one plant cell of the embryo explants with a heterologous polynucleotide.

    Abstract: Systems and methods for identifying mechanisms for editing genome sequences are provided. One example computer-implemented method includes, for each of multiple guide nucleic acid sequences, for a desired edit: identifying characteristics of the guide nucleic acid sequence and/or sequence segment; assigning, based on a scoring data structure, a score to the guide nucleic acid sequence for each identified characteristic; and aggregating the assigned scores into an edit score for the guide nucleic acid sequence. The method then includes compiling a report that includes the multiple guide nucleic acid sequences and the edit score for each of the guide nucleic acid sequences, thereby permitting selection, from the report, of at least one of the guide nucleic acid sequences based on the associated edit score. Additionally, based on the edit score, a number of guide nucleic acid sequences tested, a sample size, and/or a number of experiments can be set to reach the desired edit.

    Abstract: The present disclosure relates to compositions and methods related to using the CAST system to provide targeted transposition of desired sequences into plant genomes. Several embodiments relate to a method for producing a megalocus on a plant chromosome comprising: (a) obtaining a plant comprising a first locus, wherein the first locus comprises an endogenous trait locus or a transgene; (b) providing to the plant tnsB, tnsC, tniQ, Cast 2k, a guide nucleic acid and a donor cassette; and (c) selecting a progeny plant produced from step (b) wherein targeted transposition of the donor cassette has occurred at a second locus targeted by the guide nucleic acid, wherein the first and second locus are genetically linked but physically separate.
