    Abstract: The present invention provides a method and apparatus for determining the identity of a monomeric residue of a biopolymer. The apparatus comprises a substrate having a nanopore, a potential-producing element for producing a ramped potential across electrodes adjacent to the nanopore, and a quenchable excitable moiety adjacent to the nanopore. As a biopolymer passes through the nanopore, the identity of monomeric residues of a biopolymer may be determined by detecting changes in (a) current across the electrodes and (b) a signal of the quenchable excitable molecule. The subject method and apparatus find use in determining the identity of a plurality of monomeric residues of a biopolymer, and, as such, may be employed in a variety of diagnostic and research applications.

The derivatizations enhance the use of MS techniques for analyzing protein samples, particularly when the sequence of a polypeptide is determined by tandem MS/MS. Accurate mass analysis techniques are described for use in sequencing polypeptides, together with the use of sequencing data in protein analysis. An apparatus and method for calibrating a mass spectrometer by internally introducing calibration masses at a post-source stage of the mass spectrometer is also provided. Lock mass ions mix with the derivatized polypeptide analyte ions prior to mass analysis.

The ion source may also include a temperature sensor. Also disclosed is a mass spectrometer system having the matrix-based ion source. A method of producing ions employing gas that is heated to a pre-determined temperature is also provided.
