Patent number: 11828924Abstract: The technology disclosed relates to structured illumination microscopy (SIM). In particular, the technology disclosed relates to capturing and processing, in real time, numerous image tiles across a large image plane, dividing them into subtiles, efficiently processing the subtiles, and producing enhanced resolution images from the subtiles. The enhanced resolution images can be combined into enhanced images and can be used in subsequent analysis steps.Type: GrantFiled: November 21, 2022Date of Patent: November 28, 2023Assignee: Illumina, Inc.Inventors: Bo Lu, Robert Ezra Langlois, Andrew James Young, Andrew Dodge Heiberg

Patent number: 11698518Abstract: The technology disclosed present systems and methods to produce an enhanced resolution image from images of a target using structured illumination microscopy (SIM). The method includes transforming at least three images of the target captured by a sensor in a spatial domain into a Fourier domain to produce at least three frequency domain matrices that each include first blocks of complex coefficients and redundant second blocks of complex coefficients that are conjugates to the first blocks. The method includes reducing computing resources required to produce the enhanced resolution image by using first blocks of complex coefficients to produce at least three phase-separated half-matrices in the Fourier domain. The method includes performing one or more intermediate transformation on the phase-separated half-matrices to produce realigned shifted half-matrices. The method includes calculating complex coefficients of second blocks in the Fourier domain to produce full matrices from half-matrices.Type: GrantFiled: May 20, 2022Date of Patent: July 11, 2023Assignee: Illumina, Inc.Inventors: Robert Ezra Langlois, Andrew James Young, Andrew Dodge Heiberg, Bo Lu

Publication number: 20230029970Abstract: A method of generating base calls by a base caller is disclosed. The method includes receiving a plurality of sensor data from a flow cell, wherein the plurality of sensor data is within a first range and identifying a second range, such that at least a threshold percentage of the plurality of sensor data are within the second range. At least a subset of the plurality of sensor data, that are within the second range, are mapped to a third range, thereby generating a plurality of normalized sensor data. The plurality of normalized sensor data is processed in a base caller, to call, for the plurality of normalized sensor data, one or more corresponding bases.Type: ApplicationFiled: June 13, 2022Publication date: February 2, 2023Applicants: ILLUMINA, INC., ILLUMINA SOFTWARE, INC.Inventors: Rohan PAUL, Dorna KASHEFHAGHIGHI, John S. Patent number: 11340437Abstract: The technology disclosed relates to structured illumination microscopy (SIM). In particular, the technology disclosed relates to capturing and processing, in real time, numerous image tiles across a large image plane, dividing them into subtiles, efficiently processing the subtiles, and producing enhanced resolution images from the subtiles. The enhanced resolution images can be combined into enhanced images and can be used in subsequent analysis steps. The technology disclosed includes logic to reduce computing resources required to produce an enhanced resolution image from structured illumination of a target. A method is described for producing an enhanced resolution image from images of a target captured under structured illumination. This method applies one or more transformations to non-redundant data and then recovers redundant data from the non-redundant data after the transformations.Type: GrantFiled: October 21, 2020Date of Patent: May 24, 2022Assignee: Illumina, Inc.Inventors: Robert Ezra Langlois, Andrew James Young, Andrew Dodge Heiberg, Bo Lu

Publication number: 20210265015Abstract: A system for analysis of base call sensor output has memory accessible by the runtime program storing tile data including sensor data for a tile from sensing cycles of a base calling operation. A neural network processor having access to the memory is configured to execute runs of a neural network using trained parameters to produce classification data for sensing cycles. A run of the neural network operates on a sequence of N arrays of tile data from respective sensing cycles of N sensing cycles, including a subject cycle, to produce the classification data for the subject cycle. Data flow logic moves tile data and the trained parameters from the memory to the neural network processor for runs of the neural network using input units including data for spatially aligned patches of the N arrays from respective sensing cycles of N sensing cycles.Type: ApplicationFiled: February 15, 2021Publication date: August 26, 2021Applicant: Illumina, Inc.Inventors: Gavin Derek PARNABY, Mark David HAHM, Andrew Christopher DU PREEZ, Jason Edward COSKY, John S.
