    Abstract: The present invention provides compounds which are useful as multifunctional labels in proteomics studies. The labels of the present invention are both lysine specific and increase the overall sequence coverage obtained in polypeptide mapping experiments, by for example, increasing the ionization efficiencies of lysine-terminated tryptic fragments. In certain aspects, the labels of the present invention can be used to measure differential quantitation, as for example, deuterium(s) can easily be introduced during their synthesis. In one aspect, a C-terminal derivatized lysine biases the fragment ion intensities strongly toward C-terminal fragment ions, resulting in a highly simplified tandem mass spectrum. In further aspects, the number of lysine residues can be determined in a polypeptide.

    Abstract: Provided are methods and systems for identification of proteins using high mass accuracy mass spectrometry. Not only do high mass accuracy measurements provide greater confidence in protein identification assignments, but they also enable proteins to be identified with either less sequence coverage or fewer additional tandem MS experiments. In addition, high mass measurement accuracy optionally allows protein identifications to be made on the basis of the mass of a single peptide, providing higher-throughputs in the analysis of mixtures due to the significant decrease in time spent on additional tandem MS experiments. In addition, a concomitant time saving in the cross correlation process of mass spectral data with in silico digested databases would also be achieved.

    Abstract: An ion beam supplied from a source is modulated so that ions at a constant flux is passed during on periods or portions thereof and are deflected or stopped during off periods according to a binary sequence in order to encode the ion beam with phase information of the sequence. The binary sequence is such that ions released during two consecutive on periods overlap before reaching a detector, thereby increasing the duty-cycle. The detector output signal is demodulated using the phase information of the binary sequence to recover an ion mass spectrum.
