  • Publication number: 20210225455
Abstract: Systems, methods and non-transitory computer-readable media identify a candidate biological sequence for enabling a function in a host cell. Embodiments access a predictive model that associates a plurality of biological sequences, such as enzymes, with one or more functions, such as reaction catalysis; predict, using the predictive model, that one or more candidate sequences of the plurality of biological sequences enable a desired function; and classify using a processor, candidate sequences that satisfy a confidence threshold as filtered candidate sequences.

  • Publication number: 20200168291
Abstract: Systems, methods and computer-readable media are provided for determining modifications to apply to genes within at least one microbial strain to improve phenotypic performance. The disclosure teaches accessing first phenotypic performance data based at least in part upon first gene modifications made to a first set of genes in at least one microbial strain; predicting second phenotypic performance of second gene modifications, based at least in part upon the first phenotypic performance data and at least one modification feature that is common to the first gene modifications and the second gene modifications; and prioritizing the second gene modifications to be applied to a second set of genes based at least in part upon the second phenotypic performance.

  • Publication number: 20170116369
Abstract: The present invention describes a two-step computational procedure that both identifies the optimum overall stoichiometry of conversion, along with alternate co-reactant (or co-product) combinations, of a feedstock substrate to a biochemical product, and selects for (non-)native reactions accessed from a universal database to identify at least one stoichiometry-balanced minimal metabolic network, in terms of number of reactions or sum of the flux in the network, that maximize carbon or energy efficiency while satisfying thermodynamic feasibility requirements. A representation of the overall stoichiometry of conversion and the minimal metabolic network as designed can be stored.
