    Abstract: Embodiments of the present invention are directed to methods and systems for designing polypeptides with specific affinities for particular substrates and substances, including inorganic substrates, surfaces, and substances. One method embodiment of the present invention includes identifying an initial set of polypeptide candidates, characterizing the initial candidates with respect to desired affinities and/or other physical and chemical characteristics, and using those characterizations for developing and refining a polypeptide-scoring function that can then be applied to computationally generated polypeptide sequences in order to identify additional candidate polypeptide sequences.
