The system generates a virtual space including at least a portion of a calibration phantom based on one or more images generated by the imaging system. The system identifies a set of coordinates in the virtual space in response to an event in which at least a portion of the tracked device is detected in the one or more images. The system calibrates a first coordinate system associated with the virtual space with respect to a second coordinate system associated with the navigation space in response to the event. Calibrating the first coordinate system with respect to the second coordinate system is based on the set of coordinates and temporal information associated with the event.
