    Abstract: A system for optimizing optics is provided. The system is configured to calibrate a position of a reference arm of an interferometric imaging system such that an image of a sample is visible when the sample is positioned at a working distance of an objective lens to provide an initial calibrated position. An image is obtained using the initial calibrated position. Image quality of the obtained image is assessed to determine if the obtained image is a valid image. A path length of the reference arm is adjusted if it is determined that the obtained image is not a valid image. A difference between the calibrated position of the reference arm and the adjusted position of the reference arm is calculated. System elements are adjusted based on the calculated difference such that the ample is visible when the sample is positioned at the working distance at the adjusted position.

The systems include—an imaging system configured to obtain a plurality of scans of a sample using a radial pattern; and a processor associated with the imaging system. The processor is configured to segment and curve fit each of the plurality of scans to a surface of the sample; determine an apex. for each curve associated with each of the plurality of scans; determine a true apex, among all determined apexes using a derivative of least value; calculate an XY offset based on the determined true apex; map the true apex to an origin where X and Y are equal to zero; and adjust the coordinates associated with remaining apexes not determined to be the true apex based on the calculated offset.

The surgical procedure is periodically assessed and clinical outcomes are monitored using changes to the OCT-derived initial structural view of the surgical region or changes to the computed at least one clinical parameter. It is determined if the surgical plan needs modification and it is modified during the surgical procedure. Operations repeat until it is determined that no more modifications are needed.

The mask portion is aligned such that marginal rays from an edge of the field diaphragm along a meridian of minimum diameter that reflect from a surface of an objective lens of the microscope reflect outside of an acceptance angle for relay through any ocular channel of the microscope.

The beamsplitter divides the source radiation into a reference path and a sample path. The reference path includes an optical switch to switch the reference path between a first path having a first reference reflection at a first reference optical path length and a second path having a second reference reflection at a second reference optical path length. The system further includes a beam combiner that mixes source radiation reflected from a subject in the sample path with source radiation returned from the first reference reflection and the second reference reflection. A detection system detects a first wavelength dependent interferogram during the first time interval and a second wavelength dependent interferogram during the second time interval. A processor preconditions the first and second wavelength dependent interferograms.
