The detection methods are based on change of solubility of hydrophobic probes upon hybridization with a polynucleotide. In one embodiment, the probes are morpholino probes, having a fluorophore attached thereto. The morpholino probes are immobilized on a substrate that has fluorescence quenching functionality.
