Patent number: 8352194Abstract: Numerous cancer fusion genes have been identified and studied, and in some cases therapy or diagnostic techniques have been designed that are specific to the fusion protein encoded by the fusion gene. However, there has been little progress in understanding the general features of cancer fusions genes in a way that could provide the foundation for an algorithm for predicting the occurrence of a fusion gene once the chromosomal translocation points have been identified by karyotype analyses. In this study, characterization of 59 cancer fusion genes indicated that all but a small percentage of the genes involved in fusion events are either relatively large, compared to neighboring genes, or are highly conserved in evolution. These results support a basis for designing algorithms that could have a high degree of predictive value in identifying fusion genes once conventional microscopic analyses have identified the chromosomal breakpoints.Type: GrantFiled: June 17, 2009Date of Patent: January 8, 2013Assignee: University of South FloridaInventor: George Blanck

Nucleic acids from the first family are put into functionally related clusters that share biological information obtained from the second family. The invention also relates to the refinement and accurate prediction of interactions between the first family and the second family of nucleic acids. The invention also applies to the use of such functional information to identify targets and mechanisms for therapeutic applications.Type: GrantFiled: January 4, 2007Date of Patent: July 3, 2012Assignee: CepheidInventors: Bernard Michot, Olivier Delfour, David Vilanova, Jérôme Ciuti, Florent Denoual

Patent number: 8190373Abstract: Methods of identifying allele-specific changes in genomic DNA copy number are disclosed. Methods for identifying homozygous deletions and genetic amplifications are disclosed. An array of probes designed to detect presence or absence of a plurality of different sequences is also disclosed. The probes are designed to hybridize to sequences that are predicted to be present in a reduced complexity sample. The methods may be used to detect copy number changes in cancerous tissue compared to normal tissue. The methods may be used to diagnose cancer and other diseases associated with chromosomal anomalies.Type: GrantFiled: October 12, 2010Date of Patent: May 29, 2012Assignee: Affymetrix, Inc.Inventors: Jing Huang, Keith W. Patent number: 8155887Abstract: Embodiments of the present invention provide a method, system and computer program product for computer visualization of drugs for drug interaction information retrieval. In an embodiment of the invention, a method for computer visualization of drugs for drug interaction information retrieval can be provided. The method can include acquiring imagery of multiple different substances and detecting identifying content in each acquired image to determine an identity of each substance corresponding to each acquired image. The method also can include retrieving drug interaction data for each substance using the determined identity and correlating the drug interaction data for at least one of the substances with at least one other of the substances. Finally, the method can include displaying the correlated drug interaction data.Type: GrantFiled: August 14, 2008Date of Patent: April 10, 2012Assignee: SRR Patent Holdings, LLCInventor: Leigh M. Patent number: 8150625Abstract: A method for classifying a test tissue sample into a class from among K classes, where the test tissue sample has an associated gene expression vector is provided. For each class k from among the K classes, a gene expression matrix is provided based upon a gene expression level in one or more tissue samples known to be in the class k. One or more eigenvectors of the covariance matrix Cx of the centralized gene expression matrix are calculated. A metric ?k that is indicative of the extent of dissimilarity between the gene expression vector and the gene expression matrix is calculated using an algebraic expression involving one or more of the eigenvectors of the matrix Cx. The test tissue sample is then classified into a class k for which the metric ?k is minimum among the k classes.Type: GrantFiled: March 13, 2005Date of Patent: April 3, 2012Assignee: Yissum Research Development Company of the Hebrew University of JerusalemInventor: Yoav Smith

Patent number: 8140271Abstract: Least Square Deconvolution (LSD) uses quantitative allele peak data, for example, allele peak area, allele peak height and optical density, derived/obtained from a sample containing the DNA of more than one contributor to resolve the best-fit genotype profile of each contributor. The resolution is based on finding the least square fit of the mass ratio coefficients at each locus to come closest to the quantitative allele peak data. Consistent top-ranked mass ratio combinations from each locus can be pooled to form at least one composite DNA profile at a subset of the available loci. The top-ranked DNA profiles can be used to check against the profile of a suspect or be used to search for a matching profile in a DNA database.Type: GrantFiled: November 16, 2010Date of Patent: March 20, 2012Assignee: University of Tennessee Research FoundationInventors: Tse-Wei Wang, John Douglas Birdwell, Xue Ning, Mark S. Patent number: 8140490Abstract: There is disclosed a data processing system implemented method, a data processing system, and an article of manufacture for directing a data processing system to maintain a database table associated with an initial maintenance scheduling interval. The data processing system implemented method includes selecting a randomizing factor, and selecting a new maintenance scheduling interval for the database table based on the initial maintenance scheduling interval and the selected randomizing factor.Type: GrantFiled: March 31, 2008Date of Patent: March 20, 2012Assignee: International Business Machines CorporationInventors: Ashraf Ismail Aboulnaga, Peter Jay Haas, Sam Sampson Lightstone, Volker Gerhard Markl, Ivan Popivanov, Vijayshankar Raman

Patent number: 8131480Abstract: The present invention concerns the design and construction of diverse peptide and polypeptide libraries. In particular, the invention concerns methods of analytical database design for creating datasets using multiple relevant parameters as filters, and methods for generating sequence diversity by directed multisyntheses oligonucleotide synthesis. The present methods enable the reduction of large complex annotated databases to simpler datasets of related sequences, based upon relevant single or multiple key parameters that can be individually directly defined. The methods further enable the creation of diverse libraries based on this approach, using multisynthetic collections of discrete and degenerate oligonucleotides to capture the diverse collection of sequences, or portions thereof.Type: GrantFiled: September 28, 2007Date of Patent: March 6, 2012Assignee: Sea Lane Biotechnologies LLCInventors: Lawrence Horowitz, Ramesh Bhatt, Aaron L.
