  • Patent number: 8352194
Abstract: Numerous cancer fusion genes have been identified and studied, and in some cases therapy or diagnostic techniques have been designed that are specific to the fusion protein encoded by the fusion gene. However, there has been little progress in understanding the general features of cancer fusions genes in a way that could provide the foundation for an algorithm for predicting the occurrence of a fusion gene once the chromosomal translocation points have been identified by karyotype analyses. In this study, characterization of 59 cancer fusion genes indicated that all but a small percentage of the genes involved in fusion events are either relatively large, compared to neighboring genes, or are highly conserved in evolution. These results support a basis for designing algorithms that could have a high degree of predictive value in identifying fusion genes once conventional microscopic analyses have identified the chromosomal breakpoints.

The program selects statistical data for another type of tax data based upon the first tax data. A second field is populated with second tax data, which is compared with selected statistical data to determine whether the second tax data satisfies pre-determined criteria relative to the selected statistical data, e.g., whether the second tax data is within a pre-determined range or standard deviation of a mean or average of statistical data. If the second tax data does not satisfy the criteria, e.g., is outside of the range or standard deviation, the program issues an alert to notify the preparer of the specific location of the suspect data. • Patent number: 8244702
Abstract: The present invention is generally directed to a system, method and article of manufacture for modifying data represented abstractly through an abstraction model. In one embodiment, a data repository abstraction layer provides a logical view of an underlying data repository that is independent of the particular manner of data representation. A query abstraction layer is also provided and is based on the data repository abstraction layer. A runtime component performs translation of an abstract query into a form that can be used against a particular physical data representation.

Abstract: In an embodiment, a method comprises dividing collected data into data clusters based on proximity of the data and adjusting the clusters based on density of data in individual clusters. Based on first data points in a first cluster, a first average point in the first cluster is determined. Based on second data points in a second cluster, a second average point in the second cluster is determined. Aggregate data, comprising the first average point and the second average point, are stored in storage. Upon receiving a request to provide data for a particular coordinate, the reconstructed data point is determined by interpolating between the first average point and the second average point at the particular coordinate. Accordingly, aggregated data may be stored and when a request specifies data that was not actually stored, a reconstructed data point with an approximated data value may be provided as a substitute.

Abstract: The present invention concerns a method for identifying the functionality of each member of a family of nucleic acids interact with the first family. Nucleic acids from the first family are put into functionally related clusters that share biological information obtained from the second family. The invention also relates to the refinement and accurate prediction of interactions between the first family and the second family of nucleic acids. The invention also applies to the use of such functional information to identify targets and mechanisms for therapeutic applications.

  • Patent number: 8150625
Abstract: A method for classifying a test tissue sample into a class from among K classes, where the test tissue sample has an associated gene expression vector is provided. For each class k from among the K classes, a gene expression matrix is provided based upon a gene expression level in one or more tissue samples known to be in the class k. One or more eigenvectors of the covariance matrix Cx of the centralized gene expression matrix are calculated. A metric ?k that is indicative of the extent of dissimilarity between the gene expression vector and the gene expression matrix is calculated using an algebraic expression involving one or more of the eigenvectors of the matrix Cx. The test tissue sample is then classified into a class k for which the metric ?k is minimum among the k classes.

  • Patent number: 8140271
Abstract: Least Square Deconvolution (LSD) uses quantitative allele peak data, for example, allele peak area, allele peak height and optical density, derived/obtained from a sample containing the DNA of more than one contributor to resolve the best-fit genotype profile of each contributor. The resolution is based on finding the least square fit of the mass ratio coefficients at each locus to come closest to the quantitative allele peak data. Consistent top-ranked mass ratio combinations from each locus can be pooled to form at least one composite DNA profile at a subset of the available loci. The top-ranked DNA profiles can be used to check against the profile of a suspect or be used to search for a matching profile in a DNA database.

  • Patent number: 8131480
Abstract: The present invention concerns the design and construction of diverse peptide and polypeptide libraries. In particular, the invention concerns methods of analytical database design for creating datasets using multiple relevant parameters as filters, and methods for generating sequence diversity by directed multisyntheses oligonucleotide synthesis. The present methods enable the reduction of large complex annotated databases to simpler datasets of related sequences, based upon relevant single or multiple key parameters that can be individually directly defined. The methods further enable the creation of diverse libraries based on this approach, using multisynthetic collections of discrete and degenerate oligonucleotides to capture the diverse collection of sequences, or portions thereof.
