Specifically, described herein are methods and apparatuses for converting peptide-level data into a pseudo-intact mass spectra. Also described herein are methods and apparatuses for converting peptide-level data into a pseudo-electropherogram. The methods may be well suited for analyzing proteins and protein complexes, including estimating properties of post-translational modifications of the proteins and protein complexes. Methods may include generating a theoretical graph or spectrum based on peptide-level mass spectrometry data. In some embodiments, the theoretical graph may be a theoretical intact mass spectrum or a theoretical charge distribution spectrum.

The method then analyzes the values of the set of parameters to determine a tradeoff point of each parameter to determine one or more weights to apply to the machine learning model based on the tradeoff points. The method stores the determined one or more weights and applies them to the machine learning model for a search query corresponding to the service.

The cloaking sequences include at least a first and second cloaking sequence. The method also includes cloaking data (e.g., one or more files). Cloaking the data includes retrieving a first hidden sequence associated with the first cloaking sequence, and retrieving a second hidden sequence associated with the second cloaking sequence. The second hidden sequence includes an ordered sequence of bit sets each including one or more bits. Cloaking the data also includes using the first hidden sequence to identify offset positions within the data, and using the ordered sequence of bit sets to perform one or more operations on the data at the identified offset positions. The method further includes storing the cloaked data.
