Patent number: 8645115Abstract: We have created novel engineered genetic counter designs and methods of use thereof that utilize DNA recombinases to provide modular systems, termed single invertase memory modules (SIMMs), for encoding memory in cells and cellular systems. Our designs are easily extended to compute to high numbers, by utilizing the >100 known recombinases to create subsequent modules. Flexibility in our engineered genetic counter designs is provided by daisy-chaining individual modular components, i.e., SIMMs together. These modular components of the engineered genetic counters can be combined in other network topologies to create circuits that perform, amongst other things, logic and memory. Our novel engineered genetic counter designs allow for the maintenance of memory and provide the ability to count between discrete states by expressing the recombinases between their cognate recognition sites.Type: GrantFiled: December 22, 2009Date of Patent: February 4, 2014Assignees: Trustees of Boston University, Massachusetts Institute of TechnologyInventors: James J Collins, Timothy Lu

Patent number: 8560244Abstract: The method provides for the fitting of a different distribution to the tail of a distribution of continuous data, than that distribution fitting to the rest of the distribution. By fitting a distribution to this set of occurrences only, better distributions shapes are obtained for that part of a distribution which might otherwise be overly sensitive to individual or small numbers of occurrences. Over sensitivity can make such distributions unreliable in situations where their value is compared with the value of another distribution. A distribution which does not decline quickly to zero is preferred for the tail, for instance a heavy tailed distribution.Type: GrantFiled: March 21, 2008Date of Patent: October 15, 2013Assignee: Forensic Science Service Ltd.Inventors: Cedric Neumann, Roberto Puch-Solis

Patent number: 8554493Abstract: Cypoviruses and baculoviruses are notoriously difficult to eradicate because the virus particles are embedded in micron-sized protein crystals called polyhedra. The remarkable stability of polyhedra means that like bacterial spores these insect viruses remain infectious for years in soil. Although these unique in vivo protein crystals have been extensively characterized since the early 1900s, their atomic organization remains elusive. Here we describe the 2 crystal structure of both recombinant and infectious silkworm cypovirus polyhedra determined using 5-12 micron crystals purified from insect cells. These are the smallest crystals yet used for de novo X-ray protein structure determination. It was found that polyhedra are made of trimers of the viral polyhedrin protein and contain nucleotides. Although the shape of these building blocks is reminiscent of some capsid trimers, polyhedrin has a new fold and has evolved to assemble in vivo into 3-D cubic crystals rather than icosahedral shells.Type: GrantFiled: February 28, 2008Date of Patent: October 8, 2013Assignees: National University Corporation Kyoto Institute of Technology, Protein Crystal CorporationInventors: Peter Metcalf, Fasseli Joseph Coulibaly, Hajime Mori, Norio Hamada, Keiko Ikeda, Yui Lam Elaine Chiu, Hiroshi Ijiri

Patent number: 8548746Abstract: The present invention relates to methods for monitoring differential expression of a plurality of genes in a first filamentous fungal cell relative to expression of the same genes in one or more second filamentous fungal cells using microarrays containing Trichoderma reesei ESTs or SSH clones, or a combination thereof. The present invention also relates to computer readable media and substrates containing such array features for monitoring expression of a plurality of genes in filamentous fungal cells.Type: GrantFiled: April 4, 2012Date of Patent: October 1, 2013Assignee: Novozymes, Inc.Inventors: Randy Berka, Elena Bachkirova, Michael Rey

Patent number: 8548787Abstract: A calculating unit calculates either one of a reaction probability between a chemical species used in a semiconductor process and a semiconductor device and a deactivation probability of the chemical species, according to either one of a structure of the semiconductor device and a plurality of materials. A simulation unit performs a simulation of a physical phenomenon occurring in a reaction chamber based on either one of the reaction probability and the deactivation probability.Type: GrantFiled: November 6, 2006Date of Patent: October 1, 2013Assignee: Kabushiki Kaisha ToshibaInventors: Naoki Tamaoki, Akio Ui, Toshiro Takase, Takashi Ichikawa

Patent number: 8543337Abstract: A system for modeling, simulating and analyzing chemical and biochemical reactions includes a modeling environment for constructing a model of a chemical or biochemical system comprising a plurality of chemical reactions. The system also includes a simulation engine accepting as input said constructed model of the chemical or biochemical system and generating as output an expected result. The modeling environment includes a block diagram explorer for displaying a block diagram in a graphical user interface describing the system as a hierarchical network of interconnected blocks. Each block represents a species participating one of the chemical reactions or one of said chemical reactions in the system. The block diagram explorer allows for a user to manipulate and modify the graphical parameters of the block diagram representation to provide insight into the functionality and operation of the system being modeled.Type: GrantFiled: April 21, 2006Date of Patent: September 24, 2013Assignee: The MathWorks, Inc.Inventors: Ricardo E. Patent number: 8543242Abstract: The present invention relates generally to polyolefin production and to reducing volatile organic content (VOC) associated with the polyolefin. Techniques include the construction and implementation of a purge column model to calculate or estimate the VOC content in the polyolefin exiting the purge column. The techniques facilitate the design and operation of the polyolefin manufacturing process.Type: GrantFiled: July 18, 2012Date of Patent: September 24, 2013Assignee: Chevron Phillips Chemical Company LPInventor: Timothy O. Patent number: 8532930Abstract: A system and method for determining the genetic data for one or a small set of cells, or from fragmentary DNA, where a limited quantity of genetic data is available. Genetic data for the target individual is acquired and amplified using known methods, and poorly measured base pairs, missing alleles and missing regions are reconstructed using expected similarities between the target genome and the genome of genetically related subjects. In accordance with one embodiment of the invention, incomplete genetic data from an embryonic cell is reconstructed using the more complete genetic data from a larger sample of diploid cells from one or both parents, with or without genetic data from haploid cells from one or both parents, and/or genetic data taken from other related individuals.Type: GrantFiled: November 22, 2006Date of Patent: September 10, 2013Assignee: Natera, Inc.Inventors: Matthew Rabinowitz, Milena Banjevic, Zachary Paul Demko, David Scott Johnson
